Gaining a mean of multiple cycles

I have two matrix both containing measurement data that are interpolated so they have the same size. For the multiple cycles i would like to get a mean. If i just do this by getting the means of each columns of the matrix by using the function mean I get a weird result. Is it possible to get a mean by averaging over the X axis on multipel levels.
