how to calculate power spectrum from sampled signal

I am having difficulty resolving the differences when I compare the power spectrum for a simple Simulink model (pulse generator, scope and spectrum analyser) and the results I get when I calculate the power spectrum by hand using the DFT equation. See attached pdf for detail.
