Calibration stereo photo below water

Dear all, I am working with the stereo vision app. I want to calibrate the two camera with a checkerboard profile, which was placed at several locations below water. Is this possible? The position of the cameras is significantly miscalculated by Matlab.
Or is it possible to tell Matlab the estimated position of the two cameras?
