How do I store the results into a new matrix after looping it through every file.

I have a code that analyses and then loops the analysis for every row and then stores the outputs in a matrix. I want to loop this code to do the same for all files and then store all the outputs into one single matrix.

So I want to store all the B's from all the files into a new array but I am not sure how to do that.

Make B a cell array. Initialize it before your loop like this:
B = cell(rows,1);
Then store the result you get at the end of the loop into an element of B:
B{row} = A(any(A, 2), :);
