Simulation Set using MATLAB Scripts

In this .pdf file under the title "For Each Simulation" is a process I want to write a script in order to be done automatically as opposed to manually moving eveything. Using a script in MATLAB, is this possible? If so could you give me some direction on how to do this. Thank you.
