It depends what you mean by "manually".
Mouse clicks
figure;
axh = axes;
[x,y] = getpts(axh); %Click on axis; Enter/Return to finish.
plot(axh, x, y, 'kx')
Command line
From the command line;
plot(0.5, 0.2, 'kx') %plots a black x at (0.5, 0.2).
